I am having the same issue on PS4 with the Seed.
I have collected the clue where it says where the seed is when he is in Ireland.
I have completed the Deer and I only have one clue for the Seed. Please help

I am understanding that I would get a clue from the Deer, but nothing. I even tried ti get the 3rd clue but it's not there since I don't have the 2nd clue

I had this bug, loaded a previous save before the crowning and decided to spare Faravid instead of fighting him. It worked after that.
