This thing happend twice so far to my brother and I. So what happened is the next, yesterday (novemer 13th) my brohter's saves was over written by mine, (he used "manual save 1" i used "manual save 2") and so he lost 18 hours of his progresson and had to start over and now (nov 14th) the same thing happend but my save got over written. When i tried loading my save everything seemed fine the quest name the location the time of the save everything but when it loaded it was my brothers character ,ship,crew and at the exact same place he saved his game i know this because he did it right in front of my eyes. At first it didn't seem to be such a big thing but the fact that it happened twice in the spam of 2 days its seems a litle odd.
